Hello what else gets charged besides the $39.99 fee on my credit card ? Does Amazon charge the shipping fees & other fees to my credit card? Or do they just deduct the fees from my profits ?

All moneys owed to Amazon (other than advertising) are offset against what Amazon is paying you.
At the time of your scheduled payout, if your balance is negative, Amazon will charge that amount to the card you have on file. If positive, they send that amount to the bank account you have on file.
