Amazon charges fees on the shipping portion of what you charge the customer. This amount may or may not match your actual shipping cost.
The reason for this is that sellers can set their own shipping charges. If the shipping charge had no fee attached, and fees were charged only on the item cost, you would end up with sellers selling an item for $1, with $55 shipping, rather than $56 and free shipping or $50 and $6 shipping.

I'm sorry for the difficulties you are having with your Referral Fees. Amazon Referral fees include a percentage of the shipping fee as it is part of the costs to the Buyer. I would recommend using the Revenue Calculator to ensure that you have a good sense of the amount of profit you can make from a given product. Thank you for your understanding.
