On FBA why am I charged shipping to the customer on some orders?
On some FBA orders I have been charged for shipping. For example, 1 item weighs 10oz and I was charged $6.99. It is small enough to fit into a 6x9 envelope.

When you say "Shipping fees", do you mean FBA fees? I've never seen a "Shipping Fee" on an FBA item, but there is always an FBA fee, which covers not only the cost of shipping, but picking and packing of your item.
