Not sure if I can set up the shipping cost for scheduled Lighting deals.
Any ideas?

I think it's not allowed. Because when you apply a lighting deal, it's required you to use FBA, and the FBA required free shipping.

In relation to Fulfillment for Lightening Deals, Products must be Prime-eligible. You can choose either Fulfillment by Amazon (FBA) or Seller Fulfilled Prime in Shipping Settings. This help page provides additional information regarding Amazon Deals requirements for your reference if needed.
