Do I have to pay this “MarketplaceFacilitatorVAT-Principal” ? I am a limited company in the UK and selling in just in the UK. The transaction attached was an order placed from UK. This just brings down my profit a lot. Would I still I have to pay this if also if i'm not VAT registered ?

This is likely to be for a sale to a non-UK address, probably Ireland. You must have FBA Export active on your FBA settings.
You don't pay that, Amazon will.
