Paid VAT twice
We are a local UK establishment, registered for VAT for more than three years. For the last year, Amazon has been deducting VAT on our sales, and we have been remitting VAT to HMRC on sales as well, resulting in double payment. How do we get the extra VAT paid back? Would Amazon return it, or do we ask HMRC? Amazon so far has been replying with links to policy statements and not any solid reply.

You would always have to pay VAT on your sales as a UK business seller if you are VAT registered. The fees you would claim back the VAT charged, when you do your Vat returns.
