Out of stock

I have a customer that I was able to ship one product to them, but the 2nd product is not in stock. I've already refunded the customer for that product, how do I mark this order complete? It's showing it's late now.

That is problematic. You are not supposed to offer a product you don't have in hand. Amazon will give you a first warning or a violation for this. Don't do it again.

I'd be happy to jump in here if you are still having issues closing out the order. Do you happen to have the order ID or an open case ID with Seller Support on this issue?
